I would say initially the dirt was for two main purposes:

 

(1) there would probably have been some radioactive elements which were byproducts of the mini nuke reactions , commonly called "fallout" and the dirt was used to absorb alpha,beta,/gamma radiations being emitted by these fallout isotopes.  Some of the half lives for fallout is thousands of years, so they couldn't allow those elements to just lay there over the WTC complex forever.  The job was done, so they had to immediately plan for the future of the complex and dirt was the quickest, easiest way to absorb this unwanted radiation.  Today , of course, they've made a permanent absorber by laying down concrete over the complex for the new buildings.

 

(2) the unreacted thermate that settled to the ground, the dirt would cover that up and render it harmless .
